It's not uncommon for condoms to hurt sometimes. When that happens, pull out, get a new condom, and add lots of lube to this new one. Start again and see if that helps. If she still has a problem, it may not be the condom. Refrain from sex for a day or two and see if it clears up. If not, tell her to see her gyno to make sure she's ok. I'm sure she's fine.
